If an employer is paying for accomodation for employees as they are working at a temporary workplace for 6 months can the employer also pay the overnight subsistence rate of £25 per night as the employee is away from their usual home overnight?

As long as they are not paying for the same meal twice , ie accommodation fee is only for bed, then yes can pay for food for the 3 meals, as the employee is paying for the 3 meals.
If the accommodation is bed and meals then they can't pay for the meals again, as there would be no expense for the employee as the meals are already paid for.
