How long is it before my payment is acknowledged

I paid my balancing payment and first payment on account on 9th December via the 'new' system. The money has gone from my account but according to the self-assessment summary, I have not yet paid. Is this just a problem with it taking time for the system to be updated or has my payment 'disappeared'?
