If your employer deducts your contributions from your pay before they calculate the tax due from your pay this means that you receive tax relief at the highest rate of tax that you pay. This is called a net pay arrangement. You can find out if you’re in one of these schemes by looking at the scheme booklet or asking the scheme administrator. Paying into your pension this way, doesn't need to be entered onto your tax return. -

Usually around 10 working days is the norm, I submitted my return on 8th April and refund was issued today so they are starting to work their way through -

In reality yes, as a UK resident, your worldwide earnings should be declared on your SA return. If all of your earnings are covered by the seafaring allowance, you can enter the same figure in the SED box. -
RE: Is it necessary to inform HMRC if there is no need for a self assessment tax return
If your wife has not been issued with a Self-Assessment tax return, then there's nothing she needs to do.
