Paying self assessment due

I have completed my self assessment and paid the amount owing . Put on form collect money due from this assessment not PAYE Then get a notice asking if I want a repayment as overpaid. Next got notice that my PAYE used for my pensions are collecting this and given a K notice of larger payments out of this. I alway pay this way how do I resolve this
