I only registered for the online self-assessment profile yesterday, as I was unaware of the October deadline and this is my first self-assessment. This means I will not have a UTR before the 31st Jan. If I can work out how much I will owe, is there any way of paying this before submitting my self-assessment tax return? Ie can I pay HMRC without a UTR?

You will need to wait for your UTR before making the payment.
If you do receive a penalty you can appeal this:
Check when to appeal a Self Assessment penalty for late filing or late payment
