I have some income from a University overseas and have declared the full amount in the foreign earnings section but when the calculation is done I appear to have only been taxed on mu UK earnings. Do I have to repeat the amount in the main income section, even though the overseas source won't have a UK tax reference number etc?

No, you do not need to declare on the main tax return.
