Penalty payment

Hi, I set up a payment plan for late filling penalty and overpayment of tax by direct debit the payment was split between March and April. The first payment went out in March but when I logged into my online account it said payment overdue so I assumed the direct debit wasn't set up for April so I went ahead and made the payment online which is showing on my bank as pending. Now the direct debit payment for april has also gone out of my bank and has cleared. Will the pending payment bounce back into my account as I have now made 3 payments... 2 have cleared and 1 is pending?
