No, it has not changed. Your employer has decided that they are not paying the charge and you will need to submit a claim to HMRC using P87 giving a full breakdown for the claim to be reviewed. You can see guidance here:

Yes, the bonus is taxable. Once you return to your standard salary any refund due would come back over the remainer of the tax year.

As you are no longer resident in the UK, you cannot file the tax return online using HMRC software as you need to complete the residence section. You will need to buy third party software or file a paper return. You can see information here:

Hi,
If you have gains over the annual exempt amount, you will need to change your answers on the return.
If your gain is below £12300 there is no need to report it and you can delete the capital gains section on your return.

RE: Interest credits to a "Clean Capital" account
Hi,
When clean capital generates interest in an overseas bank account, the interest would be regarded as taxable in the UK and should be declared as 'foreign interest' in your Self Assessment tax return. The transfer of the monthly interest to another overseas bank account would not render it non taxable.

As a non resident with UK property income your wife meets Self Assessment criteria as she is regarded as a non resident landlord.
If she does not have a National Insurance number then she can register for Self Assessment by sending in form SA1 to us by paper. You can see guidance here:

No, the calculation only includes tax deducted at source. Your balancing payment will update on your statement to take into account the payments already made once you submit the return.

No, it is PAYE income but as it is embassy employment you are classed as being employed on foreign soil.
