Payroll Talentia

We have registered to payroll company cars as we were informed that they would be processed via payroll each month, however the accounts department wants to keep these on the P11Ds and not to be payrolled. is this possible as we have already registered to payroll them and i assume tax codes for individuals would have changed based on the fact that we have submitted this?
