I have submitted my payroll via my payroll software and when I log onto HMRC online the national insurance figures do not agree to what was submitted, however the tax does. Has this happened before and how do I correct it. Thanks

Personally I would isolate the monthly differences and workout what they are. Then you can ask HMRC Employers Helpline to adjust them but I would get anything changed unless I knew why it had happened. The Employers NI Allowance shows as a credit and can be a month or two out of step if it was triggered late.
