Income Tax Confusion

Why is income tax so confusing?!! I started a new job about 4 months ago and felt i was paying too much tax. After a few months i check Goverment Gateway to see that they had estimated the amount i would earn in the rest of the tax year to be about £2.5k more than i will actually earn. Filled in the form to update the estimation. It has now been accepted and it shows the estimated pay to be lower and closer to what i will earn but my tax code has now changed to be higher and i am paying even more tax and it says i may have an underpayment? How is this possible?
