“When attempting to enroll for this service, the system prompts for the Agent reference number and the Customer account reference number.
Could you please clarify how one can obtain/apply for these numbers?
Additionally, I would like to know the process for subscribing to email updates from HMRC for agents through the agent portal.

Please see the guidance at: Find out how to register as a professional tax agent with HMRC Section 2 Charities regarding applying online for an agent reference number or customer account reference number.
If you wish to receive emails from GOV.UK then click on the “Bell symbol Get emails about this page” above the contents for a particular page. Alternatively you can follow the same process from HMRC services for tax agents. This will allow you to subscribe to that particular page and others as part of your subscription.

Thank you for the help.
Following your instructions and going to Section 2 leads to "Charities change of details" rather than applying online for an agent reference number or customer account reference number albeit it says so. Something not right there, please advise.
Can I use a paper form instead?
Regarding the details state to receive emails from HMRC that too is not clear. Can you please advise how can I ensure that I get HMRC emails as an agent.

Hi Mehran,
Clicking on the link at Section 2 Charities takes you to Charities: change of details form (ChV1) . 
 Further down that page please see section titled “If you’re a tax agent" for further advice on the action that needs to be taken.
Sign up for HMRC emails. 
As previously advised if you wish to receive emails from GOV.UK then look for the box in the middle of the page showing the “Bell symbol Get emails about this page”. Click on that and follow instructions as to frequency of updates and email address.
Alternatively you can follow the same process from HMRC services for tax agents. This will allow you to subscribe to that particular page and others as part of your subscription.
