Hi Frank,
Tax is due on anything over your personal tax allowance of £12570.
You have stated you entered a net profit of £9000 which indicates this is your turnover minus expenses and as such is below the personal allowance and no tax would be due.
You need to enter the profit prior to deducting perosnal allowances.

RE:Personal Savings Allowance calculations when close to Basic Rate Limit

1. If you go into the higher rate of tax with your income, taxable profits plus untaxed, interest plus dividend income, then the personal savings allowance will be £500.
2. No, the dividend income would be tax at the higher rate.
3. Yes if higher rate then the personal allowance would be £500 rather than £1000.

As this a overpayment of wages it would need to be with the employer that you discuss how this will be repaid.
