On the tailor your tax return section online you would answer yes to the question Did you receive any UK pensions, annuities or state benefits, for example, state pension, occupational pension, retirement annuity, Incapacity Benefit?
This will open this part of the form to complete and you can declare the pay and tax details. If the paper tax return page 3 boxes 11 & 12.

I am sorry for your loss.
If you have submitted the outstanding tax returns then you can now appeal the penalties and if successful the penalties will be cancelled Appeal a Self Assessment penalty for late filing or late payment

If the penalty has been cancelled then the £100 you have paid would show as a credit available for repayment, unless the payment was allocated against another balance due.
If you have not yet been able to claim this online then you will need to contact HMRC to review Self Assessment: general enquiries

If you pay into a private pension from your net wage and you pay tax at the higher rate then you can claim relief on your pension contributions Tax on your private pension contributions.
For 2023/24 this would cover the dates 6 April 2023 to 5 April 2024. If you sold the flat in March 2024 then would still be in that tax year.
