Employers Allowance no longer being applied at HMRC payment level

I have successfully been claiming Employers Allowance each month but recently the Allowance has stopped being applied when trying to make payment being redirected from Basic Paye Tools. It is showing correctly in the Basic Paye Tools applicaition but not on the HMRC website when clicking through. Any ideas?
